I have updated all of the AIFFD book examples and the general examples to include “reproducibility information.” I have also changed some of the internal file structure. You should not see any evidence of this, but if you find a broken link then please let me know.

Lots of Updates

I have made several updates to the examples under the “General Examples” tab. I have also updated the examples for the AIFFD book under the “Book Examples” tabl. The AIFFD examples will need to be updated again in the near future as I am having some troubles with constructing the HTML files from R using the ascii package. Hopefully I will have these figured out in mid-September when the ascii package maintainer returns. Thanks

I have updated the Length Weight and Relative Weight vignettes. The content is generally the same but I made some additions in content, did some re-organization, brought the code up to be compliant with the latest FSA, and added some references.

I have updated the Age-Length Key, Catch Curve, and von Bertalanffy vignettes on the General Examples tab. The changes to the Age-Length Key and Catch Curve vignettes were largely to bring them up-to-date with the latest FSA and make minor edits. The von Bertalanffy changes were much larger with a complete re-ordering with fairly major edits, changes to update to the latest FSA, and incorporation of the comparison between groups (and thus the von Bertalanffy Compare vignette has been deleted).

I have made some minor modifications to the examples in the general examples section. I also made some slightly more important changes to the Size Structure vignette in the general examples section. I will likely be making more changes as I prep for my Fisheries Science class this fall.

Updated FSA

Today I posted FSA version 0.2-0 to rforge.net. This is a moderately major change form previous versions in that most of the function names have been changed to camel-case — i.e., growthModelsSim() instead of growth.models.sim(). As I have not “officially” released FSA I did not leave, and deprecate, any of the old functions. As such, if you update to FSA 0.2-0 then you will need to update your old scripts.

All of the old vignettes and the AIFFD examples have been updated to use FSA 0.2-0.

I also updated the von Bertalanffy vignette as I added some new vonB related functionality to FSA. I also added a stock-recruitment models vignette.

AIFFD Chapters 12 & 13

Rough drafts of the box examples from Chapters 12 and 13 are now on line. Chapter 12 only had one box with calculations in it. I had some “issues” with Chapter 13 so I would welcome any comments you have as you work through those. Let me know what you think.

Repeated-Measures Split-Plot and Mixed-Effects Examples from AIFFD

I just uploaded some new or updated “boxes” from AIFFD that use the repeated-measures split-plot technique made popular by Maceina et al. (1994) and mixed effects models. Both of these types of analyses are new for me (especially in R) so I could really use some help to polish them up. Let me know if you want to help me out (view and comment on code or writing, provide direction, or completely upgrade the analyses). Thanks.

AIFFD Chapter 8

I have completed rough drafts for each of the Box examples from Chapter 8 (Abundance, Biomass, and Production) from the Analysis and Interpretation of Freshwater Fisheries Data. The text is a bit rough and there is considerable room for improvement in my discussions of the optimization routines in R and the use of Rcapture and RMark for population estimates. Hopefully one of you out there may be able to help with these deficiencies. Let me know if you have comments, questions, or want to help.
